🔹Bis-PNA: Strand Invasion via Triplex Formation
Bis-PNA is a specially engineered molecule composed of two homopyrimidine PNA strands connected by a flexible linker. This configuration allows the PNA to invade double-stranded DNA and form highly stable (PNA)₂/DNA triplexes via strand displacement, rather than conventional triple-helix binding.
- One strand binds via Watson–Crick base pairing (anti-parallel to the DNA)
- The second strand binds via Hoogsteen base pairing (parallel to the DNA)
- Pseudoisocytosine (J) replaces cytosine in the Hoogsteen strand, enabling pH-independent binding
This unique structure allows bis-PNA to bind with high affinity and specificity to homopurine sequences in dsDNA under physiological conditions, without denaturation.

Gamma PNA is a next-generation PNA backbone modified at the gamma position with various side chains. This structural enhancement introduceschirality and conformational pre-organization, significantly improving:
- Binding affinity (increase the Tm by 5–8°C per substitution)
- Sequence specificity
- Water solubility
- Double-stranded DNA invasion capability
